Best method to detect protein-DNA interactions


I want to detect protein-DNA interactions. Which method should I use the same?

If you want to selectively extract protein-DNA complex then use DNA pull-down assays.This method uses DNA probe with affinity tags like biotin. Biotin lets the probe to be immobilized. Here the proteins are eluted from DNA and detected using wester blot method.

If you want to study the protein binding to DNA oligonucleotide then use DNA electrophoretic mobility shift assay.  This process is performed by observing the migration of protein-DNA complexes. Here the rate of DNA migration will be shifted on protein binding.

Well, in that case, go for the chromatin immunoprecipitation assay method.  This approach lets you assess the DNA-protein interactions of cells (living) by treating cells with cross-linking reagents.  But to use this method you must have enough knowledge about DNA sequence and target protein to be analysed.
