Morphogenesis is segregated into organogenesis and embryogenesis. Organogenesis includes the formation of shoot and root.  Embryogenesis, on the other hand, involves formation of embryos.

Morphogenesis includes organogenesis and embryogenesis. Organogenesis, as the name suggests involves the formation of roots or shoots.  It depends on the balance of cytokinins and auxins. This process takes place in three stages.  The first stage the cells become competent, in the second stage they differentiate and in the third stage the process proceeds  independently of exogenous phytohormones.

Organogenesis simply refers to the development of regenerated tissue.
